Taken from the 2019 Census Estimates, Wathena had an population of 1,294 people. This is a decrease of 5.13% since the 2010 Census (or a decrease of 4.01% since the 2000 Census).

At the time of the 2010 Census, Wathena had a population of 1,364 people (or 17.17% of the total population of Doniphan County). This makes Wathena the county's most populous community.

The population of Wathena represents 0.05% of the total population of Kansas (which has 2,853,118 people), making it the state's 161st most populous community.

With a 2010 count of 1,364 people, the population of Wathena increased 1.19% from the 2000 Census (which had a count of 1,348 people).
